No, you won't have any issues as long as you don't delete the last day or so. We had over 7 years of uncleared backup history in MS SQL 2000, 160 databases, and transaction log backups every 15 min. The major symptom was that right clicking a database to view properties in Enterprise Manager or SSMS would lock the application for 4-9 minutes. I ran into this problem too.
